The Amalj'aa Javelinier is found within the not-so-subtly-named "Amalj'aa Encampment" in Eastern Thanalan. If you haven't cleared this entry but are still doing the early 
MSQ, then your travels with Thancred bring you here anyway.
They are not directly involved with the relevant quest, but if another player did theirs just before you, then you may need to wait for respawn.
If you've switched Grand Company, then you'll need a purposeful trip, sorry!
